When I have done similar I've taken a measurement at the back of the original trans as to how high it is in the tunnel. Something like centre of yoke to floorpan or crossmember so you can replicate this with the new trans to maintain the original driveline angle. If the new trans wont go high enough...start cutting.

Ive done it, fairly big job and costly.. had a problem with crossmember from the rod shop. hung down to low had the cut ends off and modify it.
I used the mantic clutch kit from them also came with the wrong flywheel but they replaced it took 2 weeks wasn't happy..
I had to cut the top off the tunnel and fabricate new top. also you have to cut the crossmember and box up.
I hope you have the vu vy vz box as the later boxes have a diffent selector which isn't as suitable
I used the Mal wood under dash hydraulic clutch setup great piece saves a lot of dicking around and a great piece.
    good luck with it.

Thanks for the info I bought the rod shop Bellhousing and clutch kit also now I値l be hoping the flywheel fits when I go to install it. What was wrong about yours was the flywheel obvious? I also bought there cross memeber and when I noticed how high The box needs to go was a bit worried. I called Malwood and he seems to think with his rear case kit there痴 no hole cutting only for the shifter but very pricey to go that way and the box and engine will sit on a bit of an angle. Was there any other snags I might come across you can think of ?
    Cheers

Make sure theve given you the correct slave cylinder with that clutch kit they gave me a ford one.
the rodshop have never fitted one of these conversions themselves as I had nothing but dramas to overcome, without there help
the mal wood conversion sits too low engine and trans is on a near 30 degree angle, stuffing pinion angle.
Get the mal wood under dash hydraulic clutch pedal assembly don't try to do it without it or there will be regrets.
there is no way to do the job properly without cutting tunnel and floor crossmember.
